Actually that would be very accurate given how Neo kills himself in the end.
Does he choose not to nuke the Matrix in the end?

I'm Talking about the 3rd Film. Wouldn't surprise me if the reason they brought Neo back form the dead because they realized that "It's allegory for when
you don't have a father figure Sex transition" Might be interpreted in ways they didn't want it to be.

At least we have Total Recall
The whole "what is real?" Philosophy as well as drawing form Plato's Allegory of the Cave and Gnostic Religion was Pretty Big during the 90's and early 2000's. (Well Before and after the Matrix) Metal Gear Solid 2, Soul Reaver, Evangelion, Fight Club, Truman Show, Not to mention what the Matrix fucking stole from! - Ghost in the Shell, Dark City, Megazone 23 Etc.
The fact that the Nu-Matrix is so far up it's ass with it's meta makes it all the more laughable given how
A) They really like to Think that they were setting a trend when in reality they where following it!
and B) None of those 'deep ebin themes' don't even matter sense your really just supposed ignore all that and Celebrate "muh troon representation"
Following the Wachowskis' coming out as transgender women some years after the release of the films, the first film and the pill analogy have also been analyzed in the context of the Wachowskis' transgender experiences. In this case, taking the red pill and living out of the Matrix symbolizes exploring one's own gender identity, starting the transition and coming out as transgender, as opposed to a continued life in the closet. Lilly Wachowski has acknowledged this analysis by calling it "a cool thing because it's an excellent reminder that art is never static".
