Personally I never liked the story of MGS3 to begin since I preferred Big Boss when he was a mysterious legendary figure that everyone admired without knowing instead of this Solid Snake clone who never got over killing motherfu. On top of that, Kojima tried to pull the whole "main bad guy was secretly working for you" twist again with Liquid Ocelot in MGS4 (because you know, Ocelot is The Boss's kid and Kojima wanted POETRY between the endings of MGS3 and MGS4), but it doesn't quite have the same impact since Ocelot was a full-on bastard in MGS1 and 2.
